Ist dies normal oder handelt es sich hierbei gar um einen Fehler von HijackThis?

Diese File missing Einträge kommen daher das du eine 64 Bit Version verwendest. HijackThis ist immer noch nicht 100%ig 64 Bit kompatibel.

Also nicht löschen, da könnte es dann wirklich zu Problemen mit deinem System kommen.

Nicht unbedingt, Einträge FILE MISSING werden immer dann generiert, wenn die Datei mit Selbstschutz ausgeführt ist.
Dies betrifft hauptsächlich die zu den Schutzprogrammen gehörige Prozesse.
Unter Win 7 sind auch die Systemprozesse geschützt, ein Logger-Tool (sprich HJT, AVZ etc.) kann die Dateien nicht analysieren.
AVZ z.B. gibt einen Lesefehler im Protokoll an.
